If you are referring to the database rebuild, then this should be expected as firmware updates tend to optimize how Twonky behaves, and as such a rebuild is recommended.
No, I suspect the OP is referring to the fact that Twonky is kludged onto MyCloud, rather then integrated, and MyCloud reboots, etc, trash the carefully honed Twonky settings.
For the OP, there are some things you can do, but firmware upgrades are pretty brutal:
