Here is what I want to do. I have a folder backed up on a PR4100. I want
to be able to run a program, if one exist, that would compare the files
in that folder on the PR4100 and the PC and would add new files or update
existing files on the PR4100 but not delete any files. I want to control when
this runs manually. If WD Sync does this, I need help on how to set it up.

You can create the continuous backup using WD Smartware, Continuous backup basically monitor designated files changes and backup automatically.
