Why so many folders when I do backup

after waiting the entire time for the backup software to add the files I want to the drive, I open the hard drive to find all my folders inside of no less than 7 other folders. What on earthl is this?

I want to get rid of all these folders but then the backup software will keep hiding my files inside of empty folders… anyone know how to get around this?
