 The audio is somewhat suspect.

However, there’s an easy fix no matter which it is – just run it through Handbrake (use the High Profile preset but change output type to MKV.  Also).  It will then work fine.

Yeah I know it will work but I have about several hundreds of these files and it takes about 1hr for each file through Handbrake.

Really?  An hour?  You must have a very slow PC.

But even if so make it work for you (it’s not working while you’re sleeping or at work, right?  That’s what the Handbrake queue is all about.  Queue up 20 or 40 and they will be done the next day, and all your stuff will be fixed in a day or two).
