USB selective file transfer

After connecting an external hard drive via USB to the My Cloud Home Duo, can I selectively transfer files to specific folders? When I connected my 4 terabyte WD Passport to the My Cloud, it asked if I wanted to copy from or to the My Cloud and then took nearly 9 hours to butcher my files. It placed 51 out of nearly a thousand movies to movies and placed the rest in photos. This essentially rendered my files useless to use in Plex as the files were broken down and absent of titles. Is there any way to connect the drive and then, using my PC, selectively transfer files to specific folders?
