Any ideas why this would stop playing 20 mins in?

Probably because its a pirate copy. They tend to encode their copies in strange ways. You could try running it through mkvmerge.
Really? after having multiple issues with multiple files i have 3 thoughts, either this unit has an issue, or the firmware is messed up or the product is just isnt upto doing the job, i have used a Qnap 1000 for the last 12 months, but have upgraded due to network speeds, and before this an Egreat which never ever failed to play a file, but was 2 years old and i wanted better network speeds.
