If I download WD sync on my desktop after a clean install of windows 10. Will the files automatically be put back onto my desktop???

Please note that you will be synchronizing the information from a folder on your PC to the drive and if you remove the information on that folder, the unit will do the same with the information on it.
What I can recommend you on this case, is to copy the files manually to the drive and once you are done with the clean install, move the files back to the PC.
