I have the 8TB version.

I have partitioned the drives to be JBOD.

I want to put different files on designated drives, however, I only can see 3 folders, public, smartware & timemachinebackup.

Can I have the cloud set up as Drive:X & Drive:Y   ?

Yes, just create whatever share you want on each drive, then map those shares.
