I have had external hard drives in the past, and found they would update the device to mimic the changes I mad to my computer, including the deletion of documents I wanted to store.
How can I be sure my WD Passport won’t delete my digital artwork against my will?

The drive does not have any ways of deleting files on its own.
Looks like in the past you were using a Synchronization software and that does change the files that were added in order to have the same file structure you have on the computer.
With the software that come with the drive you can backup files but it does not delete them.
In other words, you can delete the files and they’ll remain in the drive.
