When I tried it it wasn't very usable because as I recall there was no indication of the current chapter you were currently viewing.
you can as Techflaws stated and thats the only way for files that have Chapters other than .iso files.
sadly as you stated you have no indication on what Chapter you're currently on so....
hopefully a change in the FW will chage the way the ChapSkip button works so instead of going to the next video it does nothing or skips to the next chapters.
also WD knows this is a feature request as it was asked in beta forums as well. all we can do it wait.

I recommend voting over there to keep it consolidated. I'd really like some easier chapter skipping for mkv!
The Next button is expected to skip to the next chapter, as in watching a DVD. This is what is useful, not skipping to the next video. It should work that way for MKVs too.
I suggest those buttons should skip back and forth in chapters if the file has chapters, otherwise it should skip back and forth some programmable number of seconds (controlled in settings).
