Can anyone help me on how to stop my twonky server from scanning everytime I restart my MBL…
or peharps…is there any way to put MBL/twonky on standby

You could disable twonky, or manually halt the mediacrawler from the command line via SSH:
kill -STOP `ps -ef | grep mediacrawler | cut -b 10-14`
Note: the characters surrounding ps -…10-14 are backticks (on the tilde key) not single quotes.
