Why did you run this update on a MBL DUO? This update is for the single drive MyBookLive...
I'm surprised your DUO accepted this firmware and allowed you to update

You may still be able to get your DUO back up and running following GUIDE 1 of my MBL DUO debricking guide

I thought this would mean the MyBookLive would now be properly identified in Device Manager on Windows 8.

I installed the new software and switched to the WD DLNA server and rebooted both the MBL and my computer, but Device Manager still shows a yellow ! next to MyBookLive (This device cannot start. (Code 10)).

The WD app works, but still identifies the MBL as "MyBookLive-Twonky" even though I've switched to the WD software.

Media Server Version:
2.3.0.12093

 Firmware Version:MyBookLive 02.41.05-034 : Core F/W

Just updated my MyBookLive to 02.41.05-034 but hasn't seen anything about WD Media Server.

Version Issue says: 

 

In addition, the WD Media Server will provide the following benefit:
• Support streaming of MKV files to Samsung®
HDTVs

 

but still can't play mkv video file at my SamsungTV via Twonky :smileysad:

though, the same file is shown properly from usb-flash.

Should I change some tricky WDMS\Twonky checkbox?

You have to manually install the WD media server.  It's all explained in the release notes...
